This thesis work investigates the reliability and informativeness of AFLP markers for phylogenetic reconstruction.More specifically, it explores the effects of the main limitations of AFLP datasetes, namely band homoplasy and low information content, on phylogenetic accuracy. It also investigates how more general features such as divergence among taxa and incomplete lineage sorting can affect phylogenetic inference based on AFLPs. In practice, each specific shortcoming was examined under various phylogenetic scenarios using an is silico approach. The resultus obtained allowed drawing practical recommendations about the situations where AFLPs can be optimally used for phylogenetic analyses. A computer program was also developed, that allow estimating the size of the AFLP dataset needed to obtain a reliable phylogeny, using a reference tree as input data.
